I have collected hundreds of pdfs and have been looking for ways to organize/search them. Also, I will put in my two cents for reference manager which I have used for inserting references in all of my manuscripts without complaint so far. I tend to use several different computers, so it's quite nice to be able to access my entire library from any of them. In sente and papers just put the pdf in it and the reference mostly follow. I think this is pretty useful, since I do not have to rename the pdf's to find them. I also use refworks to share my references, but unfortunately it is not possible to attach pdf easily. But you can store your pdf on google docs and enter the url in refworks. What I do not understand is why Google does not create or buy software to manage references.
